The Stottville CDP includes most of the southern part of the town of Stockport, as well as the northernmost part of the town of Greenport. It is bordered to the north by Stockport hamlet and to the south by Lorenz Park in Greenport. The Hudson River is to the west.

U.S. Route 9 runs through Stottville, leading south 3 miles (5 km) to Hudson, the Columbia County seat, and north 9 miles (14 km) to Kinderhook.
